Actually, I just solved first two chambers of Chapter 4 in "Story" (loaded from first run save) and Advanced Mode (which I'm playing now), also I tried a fresh start of chapter from the menu in Story Mode: Hit ~ to open the developer console, then look in the upper right corner at the map name. There's room with damaged floor and white surface.
The only difference is "Story Mode" version from the old save is that the wall in the entering room with cube where portal can be placed made higher than the wall in "Advanced Mode".
